As the opening sequence begins, we immediately find ourselves thrown into the action as the hero Van Flyheight flees from a bandit and his stray Zoid. In order to escape the ongoing assault, Van flees to the ruins that are within the Elemia Desert, and stumbles upon a secret passage. At the end, he finds two capsules and triggers a series of events that will lead him to both of his beginning Zoids -- and an unexpected addition to his team.
After a strange silver Organoid collapses from one of the active capsules, Van is immediately blind sided by a swift swing of the Zoid's tail. With great spunk and dedication, he praises the new found creature for its eagerness to defend itself -- and nearly befriends the Zoid that he calls Zeke, before the bandit returns with his blue Guysack.
Taking hold of a cable that was on the floor, Van swings a surge of electricity into the Zoid that devastates both the systems and the pilot, but is immediately struck down by the Zoid itself. In a turn of events, Zeke stands up to defend Van, only to meet the same treatment. Horrified by the cruelty being set upon Zeke, Van pleads with the Zoid to run away and forget about ever being is partner. Determined to protect his friend, Zeke takes Van and throws him over his shoulders, crashing into the Guysack with a series of jets on his back and sailing towards the Shield Liger outside the ruin. After Van is safetly set down in the cockpit, Zeke brings this Zoid back to life -- allowing Van to defeat the two Command Wolves piloted by the bandit's comrades.
After the battle, Zeke leads Van back to the hidden chamber to open the second capsule. Expecting a new Organoid, Van is flabbergasted when he sees that the chamber doesn't contain an Organoid, but a young girl-
